微生物组的研究全球倡议与技术挑战

微生物组全球倡议

最近,来自美国50家机构的48位科学家组成的一个联合小组,倡议开展一项浩大的研究,以理解和利用微生物组——栖息在多种多样生态系统(如人类肠道和海洋)的微生物群落,来改善人类健康、农业、生物能源和环境。

他们的提议发表在十月三十日的《Science》杂志,倡议开展一项重大的研究计划,发展新的研究工具和合作,揭开地球微生物群落的秘密。

本文通讯作者、加利福尼亚纳米系统研究所主任Jeff F. Miller指出:“微生物维持着我们地球上的生命,它们是绿色化学的和改变生活的药物的实验室。了解它们如何运作,可能是加速许多研究的关键,例如,对抗抗生素耐药性和自身免疫性疾病,恢复毁坏的农田,减少化肥和农药的使用,并把阳光转换成有用的化学品。”

这48位研究人员组成的联合小组,称为Unified Microbiome Initiative Consortium (UMIC),无外乎想要微生物研究发生一个质变。科学家们对于编目生活在微生物组中的生物,已经取得了实质性进展。现在,他们需要揭开每个群落中个别微生物的功能,以及这些物种彼此之间、以及与它们宿主和环境是如何相互沟通的。UMIC呼吁资助支持新的研究工具,也呼吁跨学科的合作,将会让我们预测和管理微生物的行为。

微生物是单细胞生物的生态系统,如细菌、古细菌、真菌、原生动物、藻类、浮游生物以及病毒。在数十亿年的时间里,它们创造了富含氧气的大气,塑造了我们肥沃的土壤,它们继续让生命生活在今天的地球上。在人体的肠道内有100万亿微生物,大大超过了人体内的细胞,对于我们的健康和发育至关重要。

微生物组是非常复杂的。几克土壤或沉积物,可能包含几十甚至几百种微生物,每一种微生物都相互作用。这使得科学家们很难研究它们,更不用说控制它们。

然而,得益于基因组学领域的进展,微生物已开始显现它们的秘密。例如,仅仅几十年前,科学家们发现了不到10个细菌类群。今天,他们相信,细菌类群的数量接近于1000个。从另一个角度看,世界上所有的多细胞动物,只包括只有几十个类群。

本文共同作者、劳伦斯伯克利国家实验室地球科学部的科学家Eoin Brodie指出:“为了超越编目的微生物,我们需要新的工具,来快速确定微生物的基因功能,并检测微生物用以与其环境沟通和互动的化学物质,还需要新的方法,来可视化和模拟这些相互作用。”

Brodie补充说:“我们也需要更好的方法,检测微生物组中不同的微生物是如何发挥作用的。就如同我们通过敲除基因并取代它们来测试遗传网络中该基因的功能,我们也需要方法来选择性地去除或抑制微生物网络中的特定微生物或代谢,来确定它们的作用。”

该联合小组认为,在10年内可以实现这些目标当中的许多个。

Unified Microbiome Initiative倡议在五个领域获得主要进展:(1)理解微生物组中发现的基因之间的联系,以及它们做了什么;(2)确定哪些基因与哪些生物有关;(3)创建工具,在微生物的天然环境中详述它们的行为;(4)开发更好的方法来管理数据,并用它来预测微生物的行为;(5)发明某种方法,在微生物上运行控制实验,以测试和细化研究假设。

该倡议将以美国为中心,但本文作者呼吁国际合作组设定研究目标,制定协议和数据标准,并分享领先的设备。

同时发表在《Nature》杂志上的一篇文章中,三位杰出的学者提出一项国际微生物组倡议,将补充这项美国计划的工作。

Chun说:“在过去的20年中,新技术已经改变了我们对于地球上微生物本质特征的理解。Unified Microbiome Initiative将发展变革工具和研究小组,我们需要利用这些群体的力量来改善人类的健康、农业生产力、生物能源的生产和环境的稳定。”

微生物组研究技术上难题

微生物组参与了许多重要的机体功能,比如消化食物、合成营养物质和抵御疾病。许多人类疾病都与微生物组失衡有关。科学家们一直希望了解人体微生物群体之间的相互作用,及其对生理过程的具体影响。然而人类微生物组研究目前还存在许多问题,常常得不到有效结论或者得出的结论相互抵触。造成这一现象的因素很多,包括样本量、样本收集、样本处理等方面的差异。

过去的微生物组研究主要是进行16S rDNA基因测序。随着测序成本的直线下降,针对整个菌群的宏基因组测序越来越受到青睐,因为这一技术能够提供更全面的基因组和功能信息。

J. Craig Venter研究所的研究团队在Venter本人的领导下,用不同的二代测序文库制备方法进行宏基因组测序。他们发现,文库制备方法会显著影响人类微生物组研究中的基因组和功能预测。这项研究发表在十月二十八日的美国国家科学院院刊PNAS杂志上。Venter是基因组测序的先行者,还合成了首个人造细胞,被称为“科学狂人”。

研究人员在宏基因组测序时使用了四种文库制备方法(Illumina Nextera XT、Illumina TruSeq DNA PCR-free试剂盒,KAPA Biosystems Hyper Prep PCR和PCR-free系统),并对测序数据进行了定量和定性分析。

研究显示,文库制备方法之间的差异会影响宏基因组测序,使结果出现显著的分类学差异,最终得出大相径庭的微生物组研究结论。

研究人员指出,在通过人类微生物组数据解读人体健康的时候,需要保持实验步骤和数据分析上的一致性。他们推荐PCR-free的文库制备方法,这样的方法可以减少PCR偏好,获得更准确的菌群分类信息。此外,添加已知浓度的细胞对照,有助于准确定量临床样本中的微生物。
